We do not currently support integrating Notes from source schedule and those added in Synchro, so on synchronise the values from the source schedule (P6, Microsoft Project) take precedence. We can consider the enhancement to integrate Notes separately from Tasks for a future release.
In the meantime, I suggest using a Task User Field (Text/String type) to add comments to the Tasks and choose Integrate/Consolidate for User Fields on Synchronise From P6 or Microsoft Project.

what is the source of your schedule? e.g P6, Asta, Microsoft Project
to confirm, by Task Note, you mean those in Task Properties>Notes?
